I agree that it is supposed to work that way, and I know it has in the past for me. Maybe something changed since RetroPie v4.4. There's a chance that I haven't tried a second USB controller since then, I guess.
Have you tried this with mini keyboard AND the Xbox wired USB and had the same problem with both?
