In theory, you should be able to hit START on the built-in gamepad. Then select Configure Controller (or whatever it's called, since I'm going from memory here).

Then you should get a message that says "HOLD A BUTTON"

On the wired controller (that's presumably plugged in via USB), just hold a button. It should detect that and begin the setup process. Map all the buttons and then exit at the end. It will pause for a few seconds at the end, and it _should_ set up the controller without messing up the built-in controller.

When you "lose" the built-in joypad configuration, what exactly do you mean? Does it continue to work in the menu? Does it work in some emulators? Does it only fail in N64 or PSX or what?
