Are you using the SD image we provided? I assume you are.
What do you mean by "won't turn off?" Does the software shut down and then the RPi just sits there? If you hold the PWR button for a while (10s?) does anything happen?
I will talk to Andrew (the Electrical Engineer that has done all the circuitboard layout), and see if he has an idea about this. To be honest, the new symptoms you describe are very odd.
Do you have anything plugged into any of the MicroUSB ports when you experience this?
What battery are you using? Can you show a photo of how they are hooked up?
Does everything else seem to work well?
If you remove the batteries and just power the board through MicroUSB (connected to our board), does it work differently?
What about if you connect power directly to the Raspberry Pi? In that case, you will bypass our power circuitry, and the Pi will never shut down fully. You can hold the PWR button, and the software will shutdown, but the power will not.
